藍藻生長在在各種水體或潮濕土壤、岩石、樹幹上；有不少種類能在乾燥的環境中生長繁殖。水生種大多喜愛生長於含氮量較高；有機質較豐富的鹼性水體中。藍藻一般喜 好較高的溫度，有的種類能在74°C.的溫度中生長。在夏秋季節，湖泊、池塘因一些藍藻大量繁殖；使水中含氧量降低，藻體死後有時分解出毒素，造成魚類等水生生物死亡。
有些藍藻和固氮菌一樣，具有固氮媒，能夠將空氣中游離的氮同化為細胞體內的含氮化合物。這種固氮藍藻不僅在死亡後能分解出含氮化合物，而且在生時由予新陳代謝作用將部分的氮化合物分泌出來成為有機氮肥，供作物種用，因而固氮藍藻是一種有 機的新肥料來源。還有一些可食用的，如地木耳、髮菜等等。
